Don't use the built in recording features of any emulator. They'll probably look bad and I don't know if they affect the performance of the emulator in any way.
You're better off using broadcasting software like OBS or XSplit to get your local recordings that way. It'll be in much better quality then whatever built in recording an emulator will have.
As a final note, I've never heard of Mesen for NES emulation. I have no clue how accurate it is or if it's even accepted. For what it's worth, I've never seen it listed on either the accepted or banned emulator lists for NES games is idk how well known or tested it is. You're better off going back to fceux and using the aforementioned software for your recordings.
I'm not certain about the game request (my guess would be that you'll be fine), but using past broadcasts on Twitch for anything is a very bad idea.
Twitch Highlights last "forever" and don't expire after a few weeks. In the future I'd recommend making highlights on Twitch for all your runs that you submit to LBs or for game requests so that this doesn't happen again.
Even if the game did for some unholy reason display the time as 16m78s, the math to do that conversion into 17m18s is extremely trivial and would hardly warrant a change to the submission fields.
KomradeKontroll, I get this is the go-to response to people who post here, but you should really research the Twitters before recommending people contact them there.
In the case of the first game, the only mod has a total of 6 tweets all of them from January and 2016 (so very inactive). The second game has a single mod with very few tweets and they are all in Russian. The person actually said this in their initial message when they posted here.
Neither of those Twitter accounts are indicative of being useful for communication so suggesting that people contact them there really won't accomplish anything.

Even though this is probably low quality bait and I should respond sarcastically, just in case you're serious, I'll answer sincerely.
Not everyone has access to original hardware, and in some cases, older games can be very expensive (see Little Samson where a cart can run you $1000 or more unless you are lucky enough to find a repro, but even thats not cheap). Or DS games where a DS capture card is hundreds of dollars. The price to run some games can be quite expensive and can make it impossible to require nothing but real hardware while having competition of some kind. So, emulation is allowed to make it easier for people to run those games.
Another reason it's allowed is that for older consoles (N64 and prior, although even N64 is pushing it) is that the emulators are extremely accurate because of how outdated the actual hardware is. This makes it easy to emulate older consoles with great accuracy so that from a functional/loading perspective, neither emulator or hardware gives you an unfair advantage; all that might change is some input lag but that can be adjusted to. For newer systems like PS2, Wii/GC, etc. emulation is almost always banned because those emulators tend to run/load faster and have less lag than original hardware. Since that is an unfair advantage and can be even more drastic depending on your PC specs, those emulators are not allowed.
In short, emulation for older games is allowed because there are emulators for those consoles that are very accurate and don't offer any unfair advantage over real hardware. Emulation for newer consoles does not tend to get the same treatment because it can make games run faster than they are supposed to which will result in them either being banned or separated from the real console so as not to have unfair advantages.
What exactly is your issue with registering for those sites? All you need is a valid email address to verify your account once it's set up and that's it.
Since you'll be doing Xbone stuff, you'll want to get an internal capture card if you can afford it. Internals have low to no delay while a USB one will have a bit of delay. USB ones are slightly cheaper but a decent one regardless will run you around or over $100. Avermedia and Elgato are popular brands and people have their preference.

Saving your password and username is a browser thing, it's not done by this site.
If it's no longer being saved, then you might have cleared your cache and/or cookies recently that caused the browser to no longer save the information. I never save that kinda info for privacy reasons, but you can always clear all your cookies, cache, history, whatever and login again and see if the browser saves it properly.
On your topic of "skins" - WSplit doesn't have any kind of skins for it, you just mess with the settings to give it the look you want. However it's very limited in what you can configure and is limited to mostly colors and fonts. You can save a file that saves those minor changes but that's about it.
Livesplit is much more customizable and you can create individual layout files. So you can change your layout whenever you want to if you have multiple you want to use. Livesplit layout tend to be much more unique as a result since you can change and customize so much of it. If you like simplicity in your timer layout (like I do) then WSplit is great, but if you want something more go for Livesplit.
But layouts are all custom made, you'll only find one to download if the person has uploaded it somewhere to share.

The easiest way to see the differences between two runs is to watch them and pay attention to route or strat differences. Poke has also been running this game for a while so I'd wager some of the time save was just more experience at the game.
