In theory any basic video editing program should allow you to do this: just trim off anything that's not the clip you need, then save as a new file. You could then return back to the original file and repeat. While I don't have experience in any of the listed ideas, you should still be able to do this with those.

Yeah I believe that's just a normal Flash thing, not a bug - keep in mind you're seeing a larger window than one does normally. Nothing wrong with that.
Emulators themselves are legal to use; it's only through obtaining ROMs or ISOs that one enters a legal gray area. Is this specific emulator allowed to use by the game(s) you intend to run is a different question. Every game's community is going to have a different answer, though depending on the overall accuracy of the emulator, most may accept it or reject it. I can't seem to find any info on PPSSPP's accuracy, though in other regards it seems to be a nice emulator.
I will point out that Celeste's timer does not consider menuing time between levels (although there are little benefits to using the menu besides taking a break). That said, this is more an exception than the norm; most people may be used to systems such as @ShikenNuggets suggests. If your game does not have any precedent (like an in-game timer built in) then it may be best to leave this up to the community.
Make sure you've uploaded these images, they don't appear automatically. If you have and they still don't appear, consider refreshing your browser cache (Ctrl-F5 on Windows). 1st place medal can be changed in "Edit theme".
It's certainly possible but I'm not sure if it would be worth the effort - it's a lot easier to just look at WR and mentally subtract a few frames I'm afraid I'm busy, so you'll have to find someone else.
@vagga2U Generally, speedruns on this site are timed via RTA, meaning you need to leave your timer and video running while taking breaks. Though Minecraft also seems to use IGT, I don't see anything allowing breaks where one pauses the timer or quits the game without still recording.
If you don't like the length of the category, choose a shorter category. Ask further question in the game's forum.
There should be an option to highlight the video, which should preserve it.
Don't take my word for this, but I assume this would be the standard NTSC framerate , i.e. 59.97 frames per second.
