Why does the time counter stop when you are too high above the screen?

No, the in game timer, if you are really above the screen, the timer will stop until you go back near the screen of the game.

I played through the levels in the any% route but I couldn’t get high enough for the glitch to work even as big Mario

It doesn't happen in SMB2J with the green springs that launch you like that. It's kind of interesting though. Maybe it's only possible in a water area as you can't normally go above the screen at all. It is possible to get out of the water if I remember right. I think you can swim in a certain way to get on top of the bricks at the exit for 2-2.

Or it could just be the fact that it was in corrupted land, but who knows? I'm sure there's someone who could identify what went on there, but it's not me.

Oh, this is used for a strat in the AEPLLG speedruns in 8-3 and 8-2 I believe. For whatever reason the timer will stop and start again depending on Mario's height. You can use this to prevent fireworks in 8-3. But I don't know for sure why it happens.

@KilleDragon I think his powerpak had some issue when loading the gravity subroutine, it's not possible without an issue with the game cart.

I looked into the SMB1 disassembly code and found what appears to be the game timer code: https://i.imgur.com/Sk6xxlK.png

According to that, it would seem that the game doesn't count down the timer if the player is far enough below the screen. So I guess it's just a matter of going up far enough to overflow your y position?

I'd be curious to know if the timer stops briefly if you're above the screen for a small amount of time. It could potentially help with avoiding fireworks which would be pretty ridiculous if it worked.
