So I am usinf FCEUX to run smb. I am using the hubcapp.lua to time my splits. Is that allowed for an actual run or do I need to use livesplits?

It's allowed, but you have to set displayXpos = false; and displayFrameruleCounter = false; in the script, since that information is considered an unfair advantage.
