Do I ever! There are quite a few things to consider for fusion:
Pause buffering is very potent in fusion because unlike ZM, you can buffer directional inputs (as demonstrated most famously by bob skip). There are no concrete rules in place about how much pausing is considered acceptable; there is just a sort of "gentleman's agreement" to not buffer silly things like basic platforming.
You can gain or lose a lot of RTA by being good at timing text during fusion's plentiful dialogue sequences. Many runners consider it a point in IGT's favour that this is not reflected in the final time.
Japanese text saves something in the vicinity of 3 minutes over english, meaning other regions would be completely non-competitive if RTA was the default sorting mechanism. Also, of course, many people play fusion on emulator, which would have to be scrapped too.
As time goes on, the issue of tying "WRs" will be more and more of a problem. While many current runners are happy to consider the record as being shared four ways, others - and most outside observers - consider it pretty silly.
What we're using at the moment - defaulting to IGT but using RTA to break ties - is not a perfect solution, and would not be my personal choice if I were a (benevolent?) dictator, but it's a decent compromise for now.
As you can probably imagine, this is something that's been discussed to death over the last few years. Eagle, sam, dragonfangs, and myself - our word is not law, but we are by far the most experienced active players - all agree that RTA is a better sorting mechanism, for two main reasons:

Potential for abuse - every time you pause the game, every moving object that is not samus will continue to move by one frame, but the timer will not advance. The best places to see this are the long animations before or after a boss fight, but it applies to lots of other things too, such as ziplines, the escape ship at the end of the game, and even most enemies. While it is easy to impose a ban on runs that spam the pause button, it is a little less easy to ban pausing altogether, due to reason #2:

IGT strats. Pause buffering in MZM is not as effective as it is in fusion, but it is still a popular crutch for certain tricks, particularly the shine break at the end of the game. Pausing buffering incurs a penalty in RTA but not in IGT, which is, in simple terms, not fair.
Unfortunately, GBA emulators are not accurate for RTA. I think it would be very damaging to the community to ban them altogether, so for the moment we just have the ugly solution of listing them as a kind of secondary IGT leaderboard. There are also a lot of historical unrecorded runs for which we have no RTA (but, being unrecorded, these aren't very important anyway).
this is a completely subjective thing, so I'm prepared to be the only one who thinks this way, but -- I prefer "twitch.tv/donatebot-tv" over "[logo] donatebot-tv".

I have some good stuff lying around on gen IV carts but nothing on III. I could probably cheat some up (legal sets, obviously) but not sure if you'd be into that.
there's nothing "illegitimate" about segmented runs, but for the moment these leaderboards are single segment only.
Looking at MZM 100%: beforehand, samthedigital's 1:12:57 RTA run would be shown if "sort by real time" was selected, while his 52:04 IGT run would be shown if "sort by in game time" was selected. Since the most recent update, both are now shown while sorting by real time. Any chance of getting back how it used to work?
A couple of small notes about the games I submitted:
First, a new trick was found very recently in MZM 100%. (video) Unfortunately the impact on the run is pretty small overall, but it's the closest thing we've had to a major glitch in a speedrun ever since the game came out, so it's pretty notable.
Second - this one isn't confirmed yet but etholon mentioned he might be able to get Daniel Remar, the maker of Iji, to do commentary on that game. Would be neat!
IGT runs are mostly working great, but one problem is that if someone submits a newer run with a lower IGT but the same (ie, blank) RTA, the old run won't be recognised as obsolete.
there have been a few stealth timing updates rolled out recently, which I love. thanks for working on them!
one thing I've noticed that might be a bug is that while it's now possible to submit a run with 0 for time, it's not possible to edit an existing run to give it a value of 0.
edit: also, while times of 0 are now sorting to the bottom of a leaderboard, if you view someone's profile it will say they have the 1st place time (ie, still sorting to the top)

Being able to do stuff like default sort by IGT while still listing RTA, and break IGT ties using RTA. I know you prime guys aren't big on RTA - I'm thinking more about fusion than prime - but just an option to consider.
another extremely minor request: ability to order games within a series that were released in the same year
I hope I don't sound petty asking for this, but would you considering changing me from regular mod to super mod of the series? I have no intention to mess with the prime games, but I've been the main leaderboard-keeper of MZM and fusion for a while now, and (with the help of people in the community, obviously) have spent quite a bit of time researching other games in the series, originally for an aborted gdoc project, and later for this site.
I'm super happy skull64 is importing his leaderboards, although they will (along with other games in the series) be much neater after the timing update.
Knytt is another game for the same series :)
