I am trying to get into speedrunning on Linux. I have had problems getting my XBox controller set up with mupen64plus. I installed retroarch and it worked perfectly fine. Is Retroarch with the mupen64plus-next core allowed?
it says on the rules what emulators are allowed. retroarch is not allowed but you can run on it all you want. just no submitting

retroarch is the emulator. its not allowed. the rules clearly state that mupen64plus emulator is allowed (along with windows and mac ones), no other emulators are allowed. once again, theres nothing stopping you from running on retroarch, just cant submit

In general speedrunning is an activity you can do however you want in any way you want. As long as you are honest about what you are doing and aware of what leader boards will accept them. The only problem comes when people lie about what they are doing and submit things that would obviously break the rules. So I agree with those above, run it however you want, as long as you are aware of when and why you shouldn't submit them.
how do you know there is no advantage? the community has found that the allowed emulators are the closest thing that resemble the original game. they work on 99% of computers so if for whatever reason, you can use the emulator, thats on you

I'd rather not go down that route of what about this and this and this and this for every fringe edge case. It's nothing personal, but if something does change in the future it'll have to be well thought out and not just spur of the moment. So for the moment, no it's not allowed, you would have to use vanilla mupen64plus.
If you wish to replace your twitch highlights with reuploads, please edit your already verified run rather than deleting the verified run and making a new submission. This makes it a lot easier for us to track which submissions are reuploads and should be less work on your part as well.
