Myself and @Thieo also discovered several weird interactions when we initially planned on doing a run. Deku sticks running out, magic meters not matching up, cutscene dups, etc. From what we saw most of these interactions could be avoided if you follow this set up.
-Player 1 Gets Item (Example Magic 1)
-Player 2 Resets and loads again (This loads Player 1's Live Save that they are currently in)
Now it isn't fool proof yet, but you can also use this logic to skip major cut scenes like the Deku Tree Death x Kokiri Emerald.
You can use a tracker. There's not really a way for me to prove that you don't already have one pulled up on another monitor in it's windowed format and it doesn't make hardly any impact for concern.

i'd forego the Hylian shield. if you end up burning your DS then just grab the one above the dodongo after you bomb it's eyes. that'll be a good time cut

Timer Starts on First Movement with Link. You may also change the camera angle if you prefer that.
Everything you've asked for outside of mods and reticule usage is already in the enhanced mode. Just play that and turn on the reticule. If you want other enhanced modes like any% or multiplayer runs ill get them added in the future when my life schedule frees up some time for me to do so.
Also, you are correct, OoT does indeed allow emulators as long as your time isn't withing 10% of WR. So that's why the fast people don't use them.
BUT, OoT does NOT allow ship. So this is made specifically for those that want to run on ship and not on emulators such as dolphin. Ex. Me. I don't enjoy playing on emulators so i play on this and i wanted somewhere i could post times since i've been unable to because it was on Ship.

My goal is to keep this as close as possible to the original game so that people can transition over to this with ease and not have a dramatic change in times. Ex. English x2 is still slower than Japanese but with faster load times it's more comparable overall. We're working on adding more categories.
Applying the specified preset and displaying settings prior to your submitted run is currently the only way to verify settings like "Instant Fishing" and Dampe aren't turned on. The presets + specified permitted changes keep everyone on an even playing field. Rules may be up for debate as long as they don't change the game too much from the original. If a specific setting you're wanting to know about isn't listed... assume the default to the specified preset is correct and DM me or respond here if you want me to discuss any possible altercations.
