Any% exists because you don't need to reach all checkpoints and still get the final time.
In TnT Games, BedWars, Build Battle, Cops & Crimes, Prototype Lobby and Housing you can only get the first 2 checkpoints and go directly to the end line, ignoring the rest of the checkpoints, and still be faster. That's what Any% is. You can complete the parkour at any percentage (of checkpoints) as long as it doesn't trigger the "Parkour Failed" message.
Fly% is completely off limits because flying has nothing to do with parkour and this server is called "Hypixel Server PARKOUR" and it's also abusing a glitch.
