I know it's not a major issue (as IGT on the final screen is the time to use), but I was just wondering if anyone else has an issue where the SRT IGT is massively out of sync with Livesplit.

I've been doing some testing and what I think is happening is the IGT stutters in door transitions, and as a result the difference by the end of a run can be multiple minutes. I've been watching other people's runs and their times seem to sync up just fine.

I'm using the Auto-Splitter script from the "All Doors" download in resources, with the "minimal" splits from resources, as I didn't want to know on a door to door basis.

If anyone has any suggestions or solutions I'm happy to hear them / give them a try

Your problem is you don't have livesplit set to game time. SRT and the livesplit script work the same way, they both read the game memory and display the game timer. follow this guide for livesplit and make sure to run livesplit as administrator

I never considered it being the split timing method (despite having to do it every time on Celeste).
