I've heard I can get this game on Xbox One with either Orange Box and Still Alive port. Are both accepted or do I have to choose a certain one for speedrunning this?

Console runs are accepted. As for Still Alive, it's run under it's own category afaik.

If both has the same base game, then you can get it through both ways

The still alive board is for the still alive maps only. The base game in still alive is allowed on these boards as it's the same game
