I was wondering if there was a way to know which crate to open while being chase by Morpheus. The last time I've practice, it was either in the middle left or the right one next to the door as soon as you enter the room with the crowbar.

But now, I was practicing and it was in another crate.

Is it random within ALL the crates or only a few of them ?

It's completely random, it can be in any of the 8 crates. Usually I just open the first 3 on the right, if it's not in those then I reset. You only lose around 1 and a half seconds ish for opening each crate since the IGT is paused while it's opening anyway.
