The current rules state "Time starts when you gain control in the vault and ends when you loose control in the city (when the laboratory is shown about to explode)." It would be easier to end the time in Livesplit because SourceSplit can use the "split when map changes" feature, and it wouldn't be hard to retime, only adding maybe five seconds.
I'm not expecting this to be the new rule for ending, I'm just curious

Okay. This is odd. Are Greedy Thief and 100% the same category? Here are the rules for the two categories:
GT: You must steal all of the money stacks in the house and escape while also getting all required items. All Runs must have picture/video proof and must show Greedy Thief
100%: You have to collect all money stacks and all of the items listed on the checklist. Runs must have video proof.
In both runs you have to collect all of the items on the checklist while also getting the required items. So what's the difference and why is there an about twenty-second time difference between the two WR's for each category?

It's definitely possible, but you would need at least Nine save profiles, each with one of the bosses. That means at least two profiles will have to be set with the right saves, right language, right settings, etc. Possible, but not likely
Wouldn't it become a separate category with the all of the runs being ran on the same emulator with the same ROM?

That's called Stick Drift, and it happens when dust gets in the sensors. Solution? It can easily be fixed by getting a can of Dust-Free Air. It's cheap, only 5 - 15 bucks. How do you get it? By going on Amazon and searching for Dust-Free Air. Or maybe there's one in a store near you. Idk where you live. I would recommend getting the one with the little straw at the end. Just helps aim where the air is.
I use LiveSplit. It's free, easy to use, highly customizable, and responds to your button inputs easily. You can also make it Transparent on things like OBS, XSplit, etc. (OBS is SO much better than XSplit)
