Can anyone explain how the run verification process works?
And how can I become the moderator of a entire game that I submitted?

Runs can be verified by any of the game's moderators. To become a moderator you can contact a super mod (red sword means super mod) of the game, as they can add or remove mods.
I see! And is there any way to direct message a super mod? I'm on their profile but I can't see a 'Send message' button anywhere.
The time it'll take to get your run verified depends on how active the mods are on that leaderboard. Right now, promyy is the more active of the two, and was online 4 days ago, so they haven't gotten a chance to see your run yet.

It also has other contact information for them if it doesn't work, but it's only been a day so you may need to be a bit patient :)

And how do super moderators get chosen? Is there a system that automatically assigns people to similar games?
The person who requested the game to the site is automatically made supermod, and he/she can add other supermods and standard mods. If the game is in a series, if a box is checked in Edit game to add them, the overall series' supermods are also supermods for the game.
See this is the thing, I requested the game and got it approved, but I'm not a supermod. How does this happen?
Hmm, that's odd. I guess you should contact the current game moderators, like Bullets said, via Twitch, Twitter, YouTube, whatever sites they've linked in their profile.

Just try to get into contact through social media or Twitch, if not, then use the moderation thread and apply to become a mod.
