Yeah I was myself using color change as my indicator of when to end time, when timing my runs, because that seemed to be the ONLY way of knowing. I'm not sure what else you could even use, because I kept triggering point 4) in OP.
The problem with re-checking times is that unless people have perfect frame for frame recordings, the recordings will have margins of error. But if there's a way to be sure, great. Download those videos and load them in avidemux for frame comparisons. That's how I time these things.

The red hand flag is based on the Ulster flag. The St. Patrick's Cross was the flag for Ireland when it was part of the UK, and it's still part of the Union flag. So I guess if the flag is specifically meant to refer to the six counties, the red hand flag makes more sense?

Use whatever timer you want. Your video is what really matters for timing.
Clone systems are often inaccurate, sadly. If this is the Retron of Game Boys then you'd want to steer far clear.
It's based on the same version as the Wii VC, but with a compressed display. Probably runs slow too but I can't confirm that. Don't run it if you have other options.

Recording the whole emulator window is in general a good idea, along with having a record of streamed attempts showing effort and improvement, but if you ever go for WR, get on console. :)
Window capture should be able to show the enitre window? don't know.
Emulator settings: Make sure left+right and up+down are turned off. Make sure you only have one button bound to each controller button.
ROM version: Get the US NES version. Either PRG0 or PRG1 is fine.
Cheating: No watching memory variable, using savestates, or any of that stuff. Only do things you can do on a real NES.
Stream viewers helping: That's fine.
HD: An LCD TV probably adds lag to the display which will make it harder to play.
Changing routes: You don't really "need" to until you're looking at a PB around 33 minutes I guess? Really whenever you want though.
Wizzrobes: Sounds like your emulator isn't displaying at 60fps.
