That's in WWSD afaik PG Skip isn't banned in noms for WWHD. To answer your question, there's no issue on fighting Puppet Ganon in Any% No MSS, most if not all runners do, in that category. After fighting PG there is 1 Morth Hover you need to do in your case called Bomb Hover, but that one is fairly short, and it's about 10s of mashing.
