I've been trying to stream/record my runs, but due to only having 1 screen I need to be in windowed mode for the timer. However, during loadscreens, it will not respond for a while, adding insane amounts of time. Another issue is having to do with the fact that I can't do the infinite sprint glitch. When I go back to fullscreen, all of these problems are solved. Is there any fix?

Just Skyrim, I'm using LiveSplit and OBS to stream.

make sure to set autosplits, then the splits will stop automatically even if your game does not respond, it happens to me a lot, it just doesnt count it. :D
