The rules for Any% have been updated to state that "All runs must start from a clean file!". This is common for Any% runs and should have been implemented long ago. Due to new findings, such as being able to skip mandatory cut scenes by not using a clean file, I have implemented this rule to have all runs on fair even ground.

Also, it is acceptable to start a new game and exit after the inital cutscene and copy that file for use. The file will still be at 0%, but you will not have to watch the intial cut scene every run. Time does not start until you gain control of Richter anyway.
