Late response, but for anyone asking this in the future, the 2 (or 3 with the ending) kills requires to finish levels are ignored in Obake runs. Kelly has the stipulation that he can't fire his gun though.

The way to ensure an Obake run is valid is if the stealth and pacifist bonus points are not crossed out on the score screen. (this includes several possible opportunities for an environmental kill to not count)
