So I was doing a run and when I got to the end of the map, I missed the checkpoint. Since you need to hit it to show the checkpoint at the start, Would it still count?

no, i think that checkpoint at the start gives you it

No, the ending flag (that stops the timer) only spawns when you collect the flag before the final elevator. You can always finish out a run for the fun of it, but since timing ends when the in-game timer stops, the run wouldn't count.
