Emulator rules are decided on a per-leaderboard basis. Check the rules of the specific game you’re interested in running to see if they’re allowed.
See the last post in this thread. There have been many discussions about this in the last few weeks.
The vast majority of console leaderboards will not require an onscreen timer, but of course, as was mentioned, check the rules before you record your run.

I was looking at the individual cup runs, and I noticed that the submission page doesn’t have video link as a required field, though there isn’t anything in the rules indicating what is acceptable evidence. Could somebody please clarify?
Well, since you’re already interested in FnaFW, I would say that’s a good starting place. The general recommendation is to run games that you enjoyed casually.
