Are there any additional rules for runs on Emulator?
Also, i'd like to know if you'd be willing to accept snes9x movie files as runs.

The rules for each game are stated in "Show rules". Some games have extra instructions for emulators. If they are given, you'll find it there. I am not a mod, but they want to have a video so they can check it and to be visible for everyone. They don't want to create one. So, it's up to you to deliver a valid and uncheated run as a video.

One can record a TAS using SNES9x as a movie file, so probably it isn't allowed (not only here, but in any leaderboard).
