I suppose a solution would be to make a miscellaneous category or sub-category for Any% All Endings + All Notes called ''Legacy'' for older runs, or maybe splitting the board into pre and post secret boss addition. That, or we as a community agree on a consensus over whether or not to have the secret boss be part of the route. I personally feel as if it'd be a little strange to have a 100% category that wasn't actually 100% based on the most up-to-date version of the game, but that's just my take on it.
I'm not well versed in any categories apart from the regular Any%, but if the World Record run doesn't get the note, I'd argue it's probably not a big deal. That, or the runs that don't get the note were mistakenly verified...since it's multiple runs though, I'd just go with what others do, as it seems like less of a mistake and more of a pattern. I'm sure that if need be, a moderator will update everyone on the situation.

Due to unnecessary clutter and a harder verification process, we have decided to change how milliseconds will be applied in runs. Instead of removing them altogether, we will be leaving milliseconds for only highly competitive times. Currently, we are leaving milliseconds on for every run under 4 minutes in the Part 1 leaderboard. The other 2 categories don't have enough runs to make a good enough estimate of the cutoff, but in case we ever get to a point where there are more, the millisecond application is subject to change.

The leaderboards for Picross Touch have only 1 moderator and he hasn't logged onto the website in a month.
We've decided to file Part 1, 2, and 3 under the Miscellaneous categories, and added a brand new Any% category, which has you complete all 3 games in order.
No records have been altered.

I like console speedrunning because it's the most faithful and doesn't lag at all. I'd consider console to be the main platform you'd want to use for speedrunning in every game
Agree with @StraightFaceChase, the longer we take to split the boards, the more records will have to be moved and therefore the more work will have to be done.
@StraightFaceChase but if you think about it, that could increase the motive for separation of console and emulator. If some things are way easier on console, and some things are way easier on emulator, I think that it makes the separation of the two a very good change; of course, that's just my opinion.
As one of the few console runners, running primarily Burn a Pie%, I find that other than the apple peeling step, every other step is dramatically easier on emulator due to click speed.
The mods are already discussing what will be done about that run; it's suspected that virmala's 2:42 also used autoclicker.
The mod team has recently decided to make Sunky 1, 2 and 3 part of the same game. The new URL is speedrun.com/sunky_the_game and all current runs have been filed under Part 1 (old any%.)
