Yes the Equalilzer will work with an NTSC-J console with NTSC-J games and the codes are the same as GS.
Mupen64 (not Mupen64Plus) has TAS functionality, so there's no way it will ever be allowed.
Project64 1.7+ are actually further deviations from N64, so they're even less accurate than Project64 1.6.

Not verified means that the time had a video at one point, but it was later deleted. It's to make the leaderboard more accurate while also allowing the viewer to understand that the video for that specific time is no longer around.

It's also important to note that N64 emulation is notoriously inaccurate. As far as I know, there is also not much interest in developing more accurate N64 emulation. It's also very complicated, and few people have the knowledge to even do such a thing.
Single star became N64 only in mid-2012 after Midori banned it on his single star leaderboards (which no longer exist). The official leaderboards were on sm64.com, then Midori's website, and then here. It's worth noting that pretty much every rule from the older leaderboards was kept on the newer leaderboards. The rules for timing Bowser stages with no star, grabbing a star, etc. all originate on the original sm64.com leaderboards. Basically when Midori banned emulator on his leaderboards, the rule was kept for this leaderboard. It just so happens that single star takes a bit more skill/understanding and feels better to play on N64 than on VC or emulator. N64 only also makes it easier to compare attempts between players. It's more meaningful if everyone uses the same platform. It's also worth noting that N64 consoles are much more consistent than Project 64 running on different computers.
Japanese stuff is usually cheaper for anything N64 related, so just buy a Japanese N64. Modding a PAL N64 to an NTSC framerate is an obscure and expensive mod.
Yes, it's allowed. Both the US and J consoles run at the same frame rate. I'd honestly recommend your N64 be region modded, especially if you're talking about buying a modded US N64. It is possible to have a special modded PAL N64 that can run at an NTSC frame rate. However, that mod is obscure and expensive, and I'm not even sure if the that mod causes PAL to run at the exact NTSC frame rate. If you're talking about that specific mod, then I'm not sure if your console would be allowed.
The definition of "poor quality" varies by category. A recording in RTA can be "verified" with significantly worse quality than single star.
You do not want USB N64 controllers. You want a high quality USB adapter for your original N64 controllers. The Raphnet Adapter V3.0 is by far the best adapter for N64 controllers and is by far the best way to play SM64 on emulator. The Raphnet Adapter has very good poll times, low latency, and special plugins designed for it that give it native input. Using an N64 controller is by far the best way to play SM64 on any platform.
Generally, you'll want to avoid listings on eBay where the seller uses stock photos. Those N64s being sold with third party controllers tend to use stock photos,and they're overpriced. It's important to note that NTSC-U stuff tends to be more expensive than NTSC-J stuff for the N64. Your best bet is buying the J1.0 version of SM64 with an NTSC-J console. If you search "nintendo 64 japan" in the eBay search bar, you should be able to find many very reasonably priced consoles with no stupid gimmicks or potential scams. You can easily find the J1.0 version of the SM64 by searching "super mario 64 japan." Since you're interested in full-game runs, you want to avoid the Rumble Pak or Shindou version of the game. This is because the Shindou edition has longer loading times for levels.

just to make sure, you need to have an ntsc console to play pal games. if you don't have an ntsc console, you'll have to buy that too.
