What do you mean, run differently? Project 64 1.6, (an emulator used for a lot of n64 runs) is pretty accurate to the original console. And hardly any game separtes console and emulator runs. Im not a mod, though, so they might split it into two categories.

(Sorry for late reply,) but I think something like Moonjump% would be a great category. Then make sub-categories for (Any%, All Dungeons, And MST.)
