Or you could use Virtual Penguin. It's an updated version, so you'd be able to do speedruns again.

I'm pretty sure (don't quote me on this) that GC emulators are faster (by some degree) than an actual console.

When you move past the "Start/Clear"pad to start the timer, you span jumps and jump back up to the pad, stopping the timer.

Hmm. Have you tried using the USA ISO? It's probably an issue with the Japanese ISO.
