So I finished the game and have been running going from the chapters since that's all I have access to. How do you get back to the main menu so I can run it from the beginning? Because as of now I don't think my runs will be accepted since I'm skipping the cutscenes

Delete your save data. If your game isn't at 0% when you start it then it won't be valid.
