Controls:
Yes I changed the controls and you need it (seriously with the standard layout you're loosing at least 2/3 mins.). Because all of the acceleration (instant 100%) and strafing is done by your right analog stick. Because of the shooting and weapon select here is my Layout:
R1 - Speargun
R2 - Weapon / Equip Use
L1 - Equipments List
L2 - Weapons List

Basics:
Confirm your Level Choice always with "Start" so you skip the mission briefing, also you can do it on the Shop Menu (useful when you're not buying anything) and the Dive Menu (useful after you got the Nautilus, the times before you need to get rid of the weapons due to the weight and the capacity of only 1300 lbs of the USN-R1)
Net-Glitch: Missiles and Seekers won't hit you, only Animals and Explosions will hurt you. Kind of tricky but you're getting used to it.
Im Just writing down my thoughts as I go level by level.

Wreck of the Concepcion - Pick up 8/12 Torpedos (kill the first 2/3 divers) and continue. (Vatican Cross Glitch might be possible, but remember you need 45k to make up the difference)
Hitlers Lost Gold - Weapon Power Up and 1up also the money at the start.
Montezumas Revenge - At the start pick up the Weapon Power-Up. Always take the left Route (Shortcut) with the 2 Calendar Stones. Remember the Quazequetchol-Skip. Entering in Reverse-Direction skips the whole animation and the monster itself. Take the 12 Calendar Stones in the penultimate Room with you.
Diver Straits - The Bottom Left Oil Spill to do on your route for the mines might be faster, but who knows.
Sub-Traficante - You need 35 Missiles, so fill that up. From here till Deep Freeze we're using the Net-Glitch. Be Careful with the front with the shipwreck, as seen in my vids, I'm always going for a separate mine. just to be safe. at the bottom ship wreck, look up so you don't miss the Cargo-Ship and go straight for the 3rd one in that area, otherwise you might need to take a detour.
Bermuda Triangle - Just got the Net-Bug once. Learn where the Flight Data Recorders are, after that (except for the last one) go for Dr. Rayacheck and the Flight Data Recorder.
Great Barrier Reef - Going with Mines for the Generators and to pass by the sharks, they're dealing damage, ... , going with missiles for Support Arms, Notice how they're falling and you will know how to approach them. (Single Level Vid).
Maru Rescue - Fill up your Medkits if necessary. You will lose about half of your health in the long tunnel between the Activators. That's all. At the last 2 escape Pods go for the 2 Weapon Power Ups.
Bottom of the Earth - Going with the Mines by Distance.
Safe Passage - Pretty much forward.
Deep Freeze - Get 30 Torch for Simon Black. 5 Torpedo Platforms at the Beginning from right to left. For the Generators - One Mine and one shot from you Spear Gun. So left entrance after that 2nd left entrance. Than far right and 2nd Right. The Buildings in the 3 last Chambers, stay above and aim for the middle. Use your Torch first for the missile launcher, than the laser Cannon and at the end his speargun.
So there you go - under 1h - not bad / under 50min - getting there / under 40min - I luv it and will be back.

Bermuda Triangle (Porpoise) - Learn where the Flight Data Recorders are, after that (except for the last one) go for Dr. Rayacheck and the Flight Data Recorder. With the Glitch you can easily ignore the Archebus. :)

Atlantis - In the Level try cutting the Corners on 3 Occasions. Last corridor before Neptune, stay far left and keep going with strafing due to the currents. Congrats you just beat the Game on 100% :)
So there you go - under 1h - not bad / under 50min - getting there / under 40min - I luv it and will be back.

Wreck of the Concepcion - Pick up 12 Torpedos (kill the first 3 divers) and continue. Going by the Money I think you could use the shipwreck glitch. But it's not working properly with the USN-R1. But might try it out after coming back from 100%, TimeSave possible about 6-10Secs.
Hitlers Lost Gold - Weapon Power Up and 1up also the money at the start. I think it's there to play it safe, but I think the missiles are enough for "S-T". And I skipped the ship which is going down after revealing the Holy Grail. It takes too much hits, so im better off with the TimeSave. I think doing this Level in about 2:06 is pretty good and will be a good average. Do it 8 Times. (MDN) You can also do this at the end but im doing it in Order so I can save about 3-6Secs due to level switch etc.
Montezumas Revenge - yes we pick up the 6 Calendar Stones in the First Hall, its not that big of a time loss and you can go all out with the weapons (after "BT"), always take the left Route (Shortcut) with the 2 Calendar Stones. Remember the Quazequetchol-Skip. Entering in Reverse-Direction skips the whole animation and the monster itself. So in the last chamber pick up the 12 Calendar Stones (you know, money).
Diver Straits - The Bottom Left Oil Spill do it, im pretty sure it's faster, but who knows. If something goes wrong, you need 3.050.000 Money before ending the dive. (Otherwise you're run is pretty much over.)
Sub-Traficante - So, you're done grinding for the Sub. Be Careful with the front with the shipwreck, as seen in my vids, im nearly always going for a separate mine. just to be safe. at the bottom ship wreck, look up so you don't miss the Cargo-Ship. Don't take my approach for granted. Im just giving some insights so you may see possibilities for any TimeSaves.
Bermuda Triangle - "Select + Triangle" - Just got the Net-Bug once. To pass by the Archebus with our Sub, im not even trying it, but guys, trust me just learn where the Flight Data Recorders are, after that (except for the last one) go for the boss, 7/8 Missles and Speargun should do the trick.

You need to hit 2 subs and circle 360° due to a bug, look at the 58:40 Run. (Beside "DF", I hate this Level, these two are the beasts in Playtime to kill your Run, but we get there.)
Bottom of the Earth - Go through it, pls look at the Runs, nothing too ordinary except for doing the Shuttle first and you have to destroy it, if an enemy destroys It, it didn't happened that often, but when it happens, have Fun restarting your whole Run. (Never happened in my runs (complete Game) so far.)
Safe Passage - Ah yeah, beside "BotE" the Level where your Run can come to a sudden end. Pace through, equip your medkits (Safe them all till this level) and come as far as possible (2deaths may not be good, but won't end your run. Just a TimeLoss of about 15-20Secs. Go as close as you can to the Seawolf-Sub. Spear Gun and Missiles, if executed properly, you won't get nearly any damage. Congrats Last Level. ---Not Sure about Shopping, but at one point I died 2/3 times in one minute in "DF" ---
Deep Freeze - 5 Torpedo Platforms at the Beginning from right to left. For the Generators - One Mine and one shot from you Spear Gun. So left entrance after that 2nd left entrance. Than far right and 2nd Right. Be Careful with Destroying the Buildings in the 3 upper Chambers sometimes the approach is some BS. Better Stay above the Buildings, need to keep this in mind. And I need to practice Simon Black (Finalboss), im doing panic moves at the the end, so im never sure when im hitting Simon Black or not. But can Cost you up to lets say 30 Secs in the Worst Case. May use a SaveStat to practice that every time I boot up Treasures of the Deep. You have to got for the missile launcher at the start, than the laser Cannon and at the end his speargun.
So there you go - under 3h - not bad / under 2h - getting there / under 1h - I luv it and will be back.
One More Note --- MDN - Yeah 8 Times, but may try out the 100% approach, 10/20 Secs maybe to save. I'll keep you updated on the approach.

Wreck of the Concepcion - So pick up every treasure chests, each 2 at the 2 Shipwrecks. Top Left with the Tablet Piece, pick up all treasure Chests. Then go for the 2 "Flatlands" and pick up all the treasure chests you can. Try getting in with your sub, so you don't have the Problem with the Net Glitch. (-> see my Notes after "DS")

Diver Straits - Normal Order, nothing to fancy here, doing the last oil Spill bottom left after the Tablet Piece. You need 3.050.000 before ending your Dive. (Otherwise your run is pretty much over.) 100% Note: If you were watching my Runs, i'm going out of this Level with max. 20k left. Yes it is that close, but I think if you got the practice with picking up the Chests in "WotC", the Routine and taking also up the gold bars in "HLG", I think "MR" & "DS" are so far self-explanatory, you're good to go to have the fastest Route to buy the Nautilus (fastest Route as far as I know yet).
Sub-Traficante - So, you're done grinding for the Sub. Bermuda Triangle - Just got the Net-Bug once. Tablet Piece at the very start of the level, destroy the Bow-Part of the Shipwreck. To pass by the Archebus with our Sub, im not even trying it, but guys, trust me just learn where the Flight Data Recorders are, after that (except for the last one) go for the boss, 7/8 Missles and Speargun should do the trick. The Bypass can work, but for me only with 2 Civilian & Rayacheck left and the Data Recorder at the Front of the Plane. Shoot for the first wave and the go down, worked for me about 30secs Time Gain :) .

Deep Freeze - 5 Torpedo Platforms at the Beginning from right to left. Shoot down the Orca Subs with Missiles or Seekers, so the won't drain your Health with your 2nd, 3rd & 4th encounter. For the Generators - One Mine and one shot from you Spear Gun. So left entrance, after destroying the Generator go to the central cave shoot Down some Orca Subs, they can get crucial here, go south, shot some stalactites (with a little Luck a Mine is enough) and follow through for the Tablet Piece. Than far right and 2nd Right. Shoot down the Orca Subs with all the things you have left and lose some weight, keep back some torpedos, best case around 30 torpedos left for Simon. Be Careful with Destroying the Buildings in the 3 upper Chambers sometimes the approach is some BS. Better Stay above the Buildings and always shoot the middle parts because of the Explosions, need to keep this in mind. And I need to practice Simon Black (Finalboss), im doing panic moves at the the end, so im never sure when im hitting Simon Black or not. But can Cost you up to lets say 30 Secs in the Worst Case. Atlantis - Switch back to the USN-R1 Sub, coz of the Speed. Get rid of the Weapons, done properly you only need to clear out the mines. In the Level try cutting the Corners on 3 Occasions. Last corridor before Neptune, stay far left and keep going with strafing due to the currents. Congrats you just beat the Game on 100% :)
