I attempted to make the 'Notes' pastebin a text-tutorial, along with actual note-taking and frame data. I highly recommend reading through everything while following the video. Providing a video clip of your issue is the best way for me to diagnose exactly what's wrong and how to fix it.

Unfortunately this is already outdated due to a timesave of 3 seconds on the Snake Jafar fight. I will not update to Theory TAS 4 unless another timesaver is found to make the run 15:59 or lower (remaking right now would yield 16:00.xx).
