Coinless is considered a challenge, just like Damageless which is not on the board. Jumpless as well though that's been on the board for ages with no recent attention at all, we are compiling a list of categories to get rid of on here, challenges do not fit the leaderboard.
Physical copies load slower than Digital, but this is definitely from the switch itself. Pausing the timer disrupts RTA so we can't allow that since it goes against every run on the leaderboard. Submit with In-game time included with RTA, only solution if there's top runs that include it as well.
There are no issues, your runs are still in the queue like everybody else. Everyone has to wait for their runs to get verified and on a leaderboard this large it still can take up to 2 weeks to verify depending on when the team is available, just be patient.
As stated previously, milliseconds are only to differentiate times between the top 10 when two or more runners are tied in seconds, or when a WR is tied in seconds. Milliseconds have no effect otherwise, shouldn't be about making the sub 1 hour times look more pleasing, times are still being pushed down by seconds, not milliseconds.
Use the filter options, they give you the option to see all runs done on a specific version as their own leaderboard essentially. The merging of the category was done for the reason that 1.3.0 is the fastest version overall and is easily obtainable to everyone as it is the current version. There is no reason to re-split the category.
Smash games generally don't have CEs because the main and secondary modes are good enough to be on one board (Extras category being an exception for WoL and SSE). Anything outside of the box and other ideas people share usually are too arbitrary to be on a proper leaderboard. If you wish to run random categories you create yourself, nothing is stopping you or anyone else. If others are interested, they could make a spreadsheet for categories, we have a few members of the brawl community who decided to do that.
The Category "All Front Sides" entitles that all Front Sides of every level must be completed. You do not do anything that doesn't give you an option to do the Front Side of a level, specifically Bosses and Hidden Hills. Rules explain everything, I don't see the confusion.
It will continue to be used to break current ties between two or more runners within the top 10, or in the special case currently with Chaos and his 3 59:57 WRs, they will all have milliseconds to differentiate from one another. Thresholds are not as effective for this game as it might be for others, its especially better for much shorter/faster speedgames; SMB for example.
There is a leaderboard doc in the discord. I do not see a reason to add sub areas to ILs, they are not actual ILs of the game.
Once you collect something the first time, it will be ghosted out the second time you play, All flowers will be required for 100% ILs so yes.
Of course, they're already set up, just waiting out the 1-2 week grace period.

That seems very reluctant considering its usually the 2nd to last stage for a majority of characters. As to a previous forum post you made that had something similar to this, I do not see anyone willing to submit ILs of individual stages in an individual game mode, adding this individually and not the other stages would make no sense, and either way, adding all individual stages of an individual game mode makes no sense in itself, even if you could convince multiple people of this idea, this is more so of a Category Extension rather than a subcategory on a main leaderboard.
Ticking the ms box allows everyone to submit with ms, which we have implemented for nearly 2 weeks previously for ties in the top 10. These ties were being constantly untied while the influx of ms submitted runs would increase daily, getting slightly tedious at the time. I do not see an issue with having retimes at the top of the description of tied runs, it seems pretty visible to me, you hover over the run and its there. Better than having no ms at all imo.
Edit: Reevaluating decision with mod team and getting 2nd takes from everyone.
