I downloaded the fully unlocked save, but when I go to items, it shows that there are a lot missing. I disabled steam cloud and made sure there was a save in each slot. Am I doing something wrong?

I'm new to speedrunning and I've watched a few runs where it was done. I get the basic concept, but I can't seem to execute it correctly. Also a rundown of things to practice would be awesome!
