The moderators will most likely either retime the run and put in the milliseconds themselves or just add them.

No, the mods will retime it for you and add milliseconds if necessary.
@PhantomXD I would recommend making a Twitch highlight of the video and submitting that, or you can download the VOD and trim it, then upload to Youtube. If you upload it to Youtube it will be much easier for us to retime. If you do submit the entire VOD, you can just leave timestamps but it may take a while to be verified depending on the length of the stream.
