How the rules go is that you are allowed to do any mapping you want with the buttonconfig file meatboy uses including 2to1 mappings. However, with external tools like Joy2Key only 1 to 1 mappings are allowed. That being said it is weakly enforced and some runners do use it, but i would advise against it.
I have seen something similar before and it was when the ingame resolution of the meatboy window didn't have the appropriate refresh setting available in the monitor setting (as seen from xrandr). So looks like that
Couple things to try:

Try different resolutions for meatboy (720x480) should work at least according to xrandr

Try using fullscreen for meatboy

Try setting the refresh rate to 60hz in the monitor settings/ try a 60hz monitor (if you have one)
It still works between levels, it's just that the coordinates don't always match with the camera
Are you using the correct version (ogversion)? Alt won't work in 1.2.5
Hard to say from that alone. Does it always happen? What version are you running? Are you running 60fps and 60hz? Can you show the footage when entering from map?
Yea that is a glitch that can happen on linux and we don't really know what causes it. It is allowed so no need to worry about your runs being invalidated.
I can't get behind this change. It just changes the leaderboards too fundamentally. Clips are already banned with other characters and clipping through blocks is effectively the main mechanic of steve. The category extensions are a more appropriate place for steve, meat ninja and other clip runs.
I can see some problems with the category. You'd be constantly exiting to map skipping levels without bandages. Or if not it would just be 106% without end or cotton. But if you want to get a category added doing some runs on it will greatly increase the chance of it being added.
Consider reading this post: https://www.speedrun.com/smb/thread/g4qh9. It has some potential fixes for the fps issue (lowering the detail level, using rivatuner, and using the ogversion of the game). Also try having as few background processes as possible. Btw does the problem persist if you are not streaming/recording?
Do you have the Super Meat Boy race mode dlc? AFAIK that is incompatible with the ogversion.
Some monitors also have an option to change the framerate.

Ah yes it was one level too many, I guess it is no good then. Skipping 3-4 + 3-5warp is the next best thing. Not sure about ogmo, getting him early loses about 8seconds, you'd need to time how much it saves.
The point of doing dark forest after forest is to get the required bandages for josef+naija so I suppose there isn't much point in doing that on console. Skipping 3-1 - 3-5warp for later should be faster than what you are doing currently since it reduces the amount of map exits and enters.
Also most likely using pink knight and spelunky saves time somewhere so there might be route improvements related to those.
Might be worth looking at this run: It looks like it only uses characters available for consoles.
I am not aware of many console runs for 106%, this is the best I know: . I'd say a console 106% could go below 1:20 (losing about 3 minutes for slow loads etc and the rest for lack of naija). I'd suggest not thinking about the WR too much as it can be very discouraging initially.
Splitting the leaderboards won't happen as it would unnecessarily divide the player base and besides there aren't very many console runners to begin with.
