because the game achievements aren't specific to any given save, how does one complete a 100% achievement run?

You can go into settings and do “Clear all data”. This removes all stickers in game and lets you earn them all over again. Which is why at the end of the run you show off the sticker page to show you re-earned all of the achievements :)
