I would like to know if you can play with Joystick in the pc version when speedruning

By joystick do you mean a controller? If so then yeah that is fine.

when you do it, note that it is still a PC run.

^^ Run approval may take 1-3 weeks in some cases for me most of the time took just 1 week ( PC support controller so yes you can - i suggest you download your games from steam store , cause the steam software settings for the controller is the best in my opinion )
