You can, but it isn't recommended because some pauses are counted towards the time at the end. If you need to change something with your keybinds/controls, it is probably a better idea to do it beforehand.
I just started running 1.16 RSG recently, and I don't find multiple instances necessary. They are mostly used when trying to get a WR or PB under 15 minutes. I haven't ever seen someone speedrunning with MultiMC who's PB isn't under at least 20 minutes.
This is a common lag issue in the game. Usually it happens when you first load into a world, but it can happen any time in a run if your computer can't run MC well.
I also recently had a run get rejected because I forgot to put the seed in the description. You just have to resubmit it and wait... It usually takes 1 to 3 weeks, but it can take longer, so you just need to be patient.
If the seconds aren't going up, it probably means the timer isn't set up like that, but if you go into livesplit settings you can fix it. I use livesplit but I can't remember what the tutorial is I used to set it up with. So far I haven't had any trouble, except that the timer is going red after a few seconds of going.

If the dragon turns after you bed it, it usually means you just did it a couple ticks too late. I also struggle with this. All you need to do is practice one cycling more so you can bed at the perfect time.
