My friends and I are doing 4P co-op but sometimes they would get kicked out of my server for no apparent reason at the very start of the game when everyone is joining. They would join back and it doesn't happen again. Would this problem disqualify the run?

As long as there was at least one person in the server AND was recording at the same time, this should not be a problem. If you never got kicked out of the server and you were recording, I wouldn't worry about disqualification.
