There are no runs under the PlayStation, so I have no idea what to do for the double disks. Game comes as two discs for the PlayStation so how do I time it.

It don't change the beginning and the end. For the two disks, when you have to put the disk 2, change it quickly, and i think the time have to continue during this. I think it's the best. (don't broke your CD because you're too fast though ^^).

I switched to using an emulator for easer recording, but I'm still using the CD. To switch out the CDs, I have to go out of the game, so should I pause when I'm out of the game. I will unpause right when the loading screen appears.
