There is no point in having a run for each boss. The beginning would be the same for each run. And if you were to run until e.g. Hermie III or whoever, then those runs would involve glitches too if you want a fast time.
Sorry but I don't think you're getting around the glitch, either you learn it or you play the game without it. Only other category I know of is acquiring all the coffee items, but I'm not sure if that involves the glitch or not.
If you get the japanese version, you can barrel clip horizontally through walls easily in that version which you can't in the English version. In other words, the glitching is somewhat easier to do on the jp version so you might want to reconsider and go for a glitch category using the jp version. It costs about 30 or 40 $ on ebay or other sites, or you emulate it in bizhawk (mgba core).

However, I'm not very fond of the idea. You regularly have to beat 80% of minibosses, and so 100% minibosses doesn't seem all that special, nor is it rewarding. And the game does not keep track of it; once you revisit the room, the miniboss respawns. Plus, World 5 seems to be impossible to kill both of the minibosses in one go http://vgmaps.com/Atlas/GB-GBC/TripWorld(E)-World5.png (that being said, I'm also not fond of Kirby's Dream Land's "all items" category...)
Please feel free to do runs anyway and link them here. I don't want to be one to discourage you, and maybe it will turn out to have enough merit to have its own category.
I think it should be added as a new game, so people don't get confused when looking for its name. As a game, it's sort of different from the original game.
I used to record my console runs as .avi (using debut capture software) and open them in virtualdub, and check the time down to the frame.
Maybe we can make a best time table sometime. I was sure I had optimzied the first two stages ... Might do a key macro run sometime.

I watched PackSciences stream and I think the color choices in this game are suspiciously close to Tyler, a 1995 vintage WIndows game I played when I was a little kid. It makes me think you, the developer, were inspired by the same game?

With leaderboards like Super Mario Sunshine any% normal, there are over 600 ranks and it takes a while to load in my browser. It causes streams I'm watching to freeze and most often I'm only interested in the first few places anyway, so I think it would be a reasonable addition to make it so that only the first few places are displayed, with an option to display the rest.
Looks like this game is already on speedrun.com but it's only run by one person, FedePG52. I might pick this game up too, but probably individual levels instead of full run.
I'm not content with the categorization. Including or excluding the tutorial is not a good difference between two categories. And silver cups is like a semi-100% run; I think it doesn't make much sense to have it.
So I suggest, have any% and skip the tutorial, aiming to finish season 3 (reach the "you rocked this season" screen or whatever) as fast as possible; and 100% where you aim for 100% score in all maps including the tutorial. Please consider putting individual levels too, since that's what I would be interested in doing.
Next I have to say, I found a little timesaver: You can exit the stage through the entrance door at the same time as the last trick is played and it counts the trick and the score, but you get to finish the map 1~2 sec sooner.
I'm trying to record some individual levels and upload them later. S1E1 I have 3min02sec left on the timer.

I can't answer on behalf of the leaderboards mods, but as long as you're just starting out and not getting top 10 times, I wouldn't worry about it much.

you can use an editing software like virtualdub to time your run after it is finished.
if by game time you mean ingame time, I don't know. I don't know this game.
