Sorry, looks like I'm a dumbass. I made something up out of nothing. There will be no adjustment to your time based on the framerate.
Timing with 59.941 makes your runs faster than people that run at 60. Every second you gain .059 frames with that timing. Once I figure out the proper way to adjust the time, I'll account for that. Still looking into a few things and waiting for a few replies. There's conversion software out there that will do this accurately. The Super Gameboy runs at a faster FPS than the Super Gameboy 2 for example. Some of the Gameboy communities have to add time onto the run to account for that.
I'm going to talk to the other mods. We may have to do some adjusting because of that.
I saw my VOD has about 5 minutes of extra content on it, so I trimmed it out and updated the VOD link since I deleted the previous video.
I only have about 4 test points to go off of, but it seem that the Monorail is always in the same location. The Monorail always seems to be under the Dam (start of the game).

So as you can see, the path to the Monorail seems to be the same no matter what the town layout is. So, at least for Any%, the mines shouldn't be much of an issue.

Each tile in the first picture above, can be rotated in any direction and connected with a different section. Not sure if some parts can only be connected to some areas, like Claudia's house is always next to the bolt cutters (hardware store?).
A quick glance at the map can tell you exactly where the bakery is. The mine locations are also based on the town section above it. I'm not sure what section it is tied too but if I can figure that out, 1 glance at the map can give us all the information we need for any%.

When you're looking for the Bakery, I believe it will be located at this tile (column 1, row 2 above):
