It is approximately 1 second faster to kill the ninja with the shotgun instead of the sniper. However, this strategy is unlikely to work on Hard due to the increased damage output done to the player.

This is great insight. Thanks for putting in the time to figure this out. I just re-ran it, focus on killing as many people as possible quickly to preserve your health. If the score you would save from health and killing enemies is greater than the score you would lose from accuracy then you will have a faster run. sub-2 min is possible.
