Whenever I set it to NTSC I can beat 1-1 In 26 seconds, Way too fast! Any ideas on how the speed settings should be?
You can set the region to NTSC, even if you're playing on a PAL game, and vice versa.
Like @TheNoSwearGuy said. Make sure you run NTSC rom, even if you have set NTSC region in Nestopia (imo setting region to auto is the best). Ironically enough, in this game PAL version is faster than NTSC and if you run PAL rom on NTSC, game is ridiculous.
