The only thing that changes when u reload is the mythical cubes. No box changes position when reloaded. I'm pretty sure.
ah just to clarify the confusion here, when we say boxes we usually mean the cardboard boxes in the levels, the 4 colored lighty items you need to collect in that room are usually called the cubes, batterys or keys, but yea youre right, their position changes every load. the goal of the reloading is to get mythical cubes so you dont have to drop down and walk back up to grab them (and pausing and loading doesnt count towards the total time)
