You probably have a scriptable autosplitter AND the built-in splits activated.
Right click splits > edit splits > Deactivate Or Right click splits > edit layout > Delete Scriptable Autosplitter

Well if you’re splitting manually then it is never going to be completely accurate. Just use the auto splitter, you have to display the IGT in some way to submit a run anyway.

So apparently the fix here is to have each ROM in it's own folder within the games folder - As mentioned above Mega figured this out.
