The majority of the run comes down to maximizing your movement speed and increasing abilities uptime. For the rest of this I'll be assuming operative instead of an assassin (due to it being more popular), so don't panic if you have different cooldowns or optimizing tricks that are unlisted. The key abilities to watch the cooldowns of for the run are:

  • Exfiltrate (A set distance is dashed forwards and stealth is not broken this is slightly faster than normal movement)
  • Rocket Boost (The player moves at the same speed as though they were mounted for a short time and stealth is not broken)
  • Holotraverse (The player closes the gap to the target entity this ability does not break stealth, using the associated tactical for a second charge is the recommended option to allow more uses in the slower stealth sections)
  • Mount (this is the preferred method of movement and is used whenever possible however it is not compatible with stealth and is only usable when the player has no enemies in their way ). chose 15% speed boost NOT 30second reduced cooldown on Cloaking screen

The main skips: The first major skip in the run occurs when the player confronts the Imperial Lieutenant, upon defeating him use stealth followed by a holotraverse and both exfiltrates before using rocket boost to jump over a ledge and go directly through the door rather than going around and up the stairs. After entering the bridge, the player should use Holotraverse followed quickly by Cloak Screen to exit combat, while in the conversation it is VITAL to pick the dark side option to allow the next skip. As you head to the first boss use speeder/mount as you exit the conversation to sprint past the spawning enemies, they won't trigger the aggro as long as you continue to ignore them and activate the elevator quickly. Upon killing the first boss paste "/stuck" into the chat, if the summons around you are still alive this will kill you and send you straight back to the next conversation, walk backward immediately and skip through the next conversation. Until the second boss, a rotation of speed abilities is used to go fast, however, after the holocall just prior to the second boss, use the speeder again and go straight for the medics next to the boss. In a feature seemingly unique to Black Talon, the second boss is not a mission requirement to complete the flashpoint, and upon both medics next to him dying the door to the exit opens, however in 7.0 we have to kill the second boss defeat him and activate stealth. Then use the transport starting the trek to the third and final boss. There are no major skips after that but a mix of holotraverse and stealth/rocket boost is used until the boss, conversation choice THREE should be picked to enter combat quickly. Interrupt the special ability, and then use stealth Holotraverse to the general both choices are equally quick as long as the spacebar is used to skip, a small clip can be performed off of the bench next to the holoterminal to save about 2-3 seconds.

Timing starts at the first input so I would recommend using an exfiltrate as your first input to ensure accuracy for the start time. Timing ends when The mission complete message flashes across the screen.
