So, when you go to create a new character. Do you have to make a new WiiU user each time? Or is there a faster less awful way?

You have to make 1 new wii u account, then you can delete the save file per account to wipe that one.

Yea that's what I thought lel. Such a pain. It's too bad you can't have multiple characters per account.

So after i do a Any% run, how do i reset my file on my 2nd account?

go to the file settings on your wii u, then select splatoon, it will have each account's save data seperate
