(sorry for the late reply) I'm gonna say yes, and I will change the rules accordingly.

I like the idea of using the in-game timer, but I feel the real-time timer gives a more accurate time, only because when you go into "reflex mode" the in-game timer actually slows down with the gameplay. I think I will add individual level runs in the near future.
