I've been noticing that the game gets a great amount of lag in the area where bowser's sub is. Has there been a solution to this problem?

It depends on the emulator version. The real n64 hardware lags there, and some emulators emulate that lag better than others. The most popular lag reduction strat that I am aware of is rotating the camera 90 degrees left or right which reduces the number of things loaded in memory - thereby causing it to run a bit faster.
