You need a bad rom in order for that to even happen in the first place and the guide does list the checksums you can verify with. Even if thats the case, Rosalie's Mupen is the alternative if you don't wanna be super paranoid about it.
Simply put, no, not if you want to get a run verified on the leaderboards. There are 3 emus listed in the rules. If PJ64 1.6 isn't working for you for whatever reason even after double checking the pj64 setup guide, try Rosalie's mupen. You can also join the discord for actual help with setting stuff up if need be.

Duplicated you added in 1 extra star because you forgot to account BoB star.... I beg of you, Poggers, to go to the mario speedrun discord and ask questions there because you'll get better advice. That being said, if you don't have the Usamune Practice ROM, you should get that to actually practice the CCM stars more effectively. They're really not bad.
Counterpoint (for most likely a bot post lmao): internet for people can be dodgy and feeds can cut out intermittently and capture direct on console maxes out at 1 hour, which gives 1 point back to capture cards since local recording would save a run with intermittent internet. On top of that, having a capture card allows people to actually show timer on screen through programs like OBS which can be an important thing for load removed times without having to play back the run a second time. Then there's the obvious issue of older consoles that don't have these capabilities and that's all I really need to say.

Yeah there's the online tools like posted above and then something myself and others use with what you've been doing is downloading the files with YT-DLP and then double checking time in either Amarec or w/e software editor you use. Nice thing is with the YT-DLP program, you can set it up to download multiple videos at a time instead of doing 1 at a time.

Every board will have rules themselves including what emulators are allowed, so your best bet is to specifically go to the Pokemon Red/Blue boards and see what's allowed for runs in the rules. If it's still not clear, asking either in the game's forums or (even better) asking in their official discord would be the best way to double check.
In terms of OBS widgets, looking at different chatbots and their stuff would be the way to go, like using Streamlabs or Streamelements. Really "best" for these types of things is purely subjective. I've personally used the Streamlabs widgets years before they ripped off OBS with their Streamlabs OBS project, but I know a lot of people that like Streamelements more.
Then you need to look at the rules on the Super Mario Bros. 3 page and if it's not clear, ask in their forums or their discord to clarify. As mentioned before though, most games will not allow a browser-run emulator, but this is why checking the rules for specific games/asking said community is important because you never know.
Depending on the game too you might be able to find a "break point" anyways. I've got one in Lost Legacy doing permadeath attempts if I get up to saving the elephant, that's a 2-3 minute autoscroller I can use for a bathroom break.
