yes. People avoid quitting because it saves time, not because it invalidates your run. It's essentially the same as if you'd game-overed, and it would be a dickmove to not accept runs where the player got a game over.
it will definitely be accepted! you only crashed your (probably good) time :) the only rule is to reset the console/emu before starting a run/the timer. but what you do after that is completely up to you. you can also beat bowser at 1:50:00 and let the timer run for another 5 hours to then finally collect the big star (<-- dumb, i know...but should clarify, what i meant by saying "up to you")
if you do a mistake e.g. by exiting a course your run's invalid neither :)
