Depends on the game and category. Only some games allow for that to be a possible option and the community decides if they use it.

Some games have Load Removers themselves which pause the screen timer during the loading sections and resume when back in the game.

You'll have to check specifically for whatever games and categories you're planning on running, but generally speaking, time is real-time with loads unless otherwise specified. If the game/category uses in-game time or load removed time or some other timing method that will generally be specified.
